I think the answer may be to use Hybrid mode. I believe it allows you to combine one "multi-part" sound on a single channel, with other single part sounds each on their own channel.

also, in general, it's worth remembering that a foot switch (which has two values, on or off) cannot function as a direct replacement for a mod wheel (which can have up to 128 values from full off to full on).
