Be aware that sysex messages take much more time to send and recieve, so you can easaly let things get 'stuck'.
Assignable controllers where also designed to prevent this.

I think mapping aftertouch to CC2 will do much more then just velocity.
If velocity works fine for other sounds, your EX5 will most likely be ok.

Do you have a computer that still can run the VL-software (easier to edit things) ?

I also have had MIDIsport 2x2 and (that one) had also problems transmitting sysex, the rest of midi data was ok. Someone later on, said it would be the driver, but I had it already forsaled. I'm not sure if I do understand your question...

I don't have the MODX, but that "Resonance for FM Part address "48 0p 0F"" looks more like a part of a sysex string, while resonance can become controlled by a simple CC (with a CC-number somewhere in the 70's, 74 or so...).

When a track changes to some other instrument (piano usually) it doesn't have a program change in it and uses the default sound which is piano (as program number zero or one). So to prevent this you must also record the correct program changes on every track.

SoundDiver says the syx-files are in Generic sysex format and not recognized as ment for the FB01, while I installed a FB01-software module. (I don't have the hardware.)
So they could be saved in a wrong format. Maybe try some Atari emulation software (like steam or so).
